The Chi-Lites - "Oh Girl" and The Manhattans - "Kiss and Say Goodbye"
Pearl Jam - "Alive" and some other song ont he second half of Ten
Van Halen - "Unchained" and Ratt - "Round and Round"

by far the biggest though:

Whitesnake - "Is This Love?" and Bon Jovi - "Living on a Prayer"

will fuck me up at NTT competitions for all time

Rape Me by Nirvana and Just by Radiohead. They don't sound identical, but I always would hear Just and think it was an acoustic version or Rape Me.

Harold Melvin and the Bluenotes' "If You Don't Know Me By Now" and the Eagles' "Take it to the Limit" -- same key, same tempo, same string arrangement. Even after having heard both a zillion times, it takes me a few seconds to tell them apart.
The only performance that makes it -- that really makes it, that makes it all the way -- is the one that achieves madness.

So this isn't so much for a fraction of a second, but I picked up the new Ben Harper 3-disc this weekend, and while I'm enjoying it, I must say that "Waiting for You" sounds one HELL of a lot like T. Rex's "Cosmic Dancer." As in note for note.
